Evan,
 The isobaric data (e.g., 1000 hPa height) is smoothed to some extent, whereas the sfc pressure at the model terrain is not smoothed. Could that account for the occasional differences you have noted? For doing near-surface diagnostics, I recommend using native (hybrid-coord) full-res data.
